I always select single files and add them. Works for me.

Same thing here. I select the files belonging to one development step and 
commit them with the corresponding comment. 

The only thing I can say, is that when one clicks on a folder, the files below 
don't get selected in a way that would enable you to deselect single ones of 
them. I have just tried and found that Finder doesn't do this either. I cannot 
name one at the moment, but I am sure I have seen software do this.
