You can look for the .ipa files in your iTunes library and copy them to
another place for safe keeping.
Then (if you need to copy them back to your iTunes library, on a new
computer or if you undergo Windows re-installation for example) you can add
them from the iTunes file menu.

You'll find the apps in a folder call Mobile Applications within the iTunes
Media folder which in turn is in the iTunes folder. When transferring them back
you can just paste them back into the Add to iTunes Automatically folder
which is also within the iTunes Media folder.
