Coming to think of it, there would be a way to back up Yojimbo with
Time Machine: you just need to create a "sparse bundle disk image"
with Disk Utility, put your Yj DB on that and make the Yojimbo folder
in ~/Library/Application Support/ an alias to the mountpoint of the
image in /Volumes.
that I have had no problem at all with Yojimbo itself.

this is not as much a question, as rather a discussion I'd like to
spark about the current implementation of tags in Yojimbo (Y). I use
Y a lot, and really think tags are a much better solution than
hierarchical folders. Therefor, they should be implemented in a
useful manner; C
