we were tunning the wrong mysql timeout ... Backends take jdbc connections, which are not interactive.

You should set the wait_timeout variable instead.
Also, set minPoolSize to "0" in <VariablePoolConnectionManager/>.

The point with setting wait_timeout is to have it consistent with the idleTimeout setting of the pool in the vdb.xml. The wait_timeout should be bigger so that the connection pool idles-out connections before they are trashed by mysql.

Setting minPoolSize to 0 is a way to make sure that connections are in effect idled-out by the pool.
