Why is the wrapper.conf file placed in james/conf instead of james/bin? Wrapper.exe can't handle relative paths to the config file so I am forced to copy this config file to the bin directory. Logically it seems to me like wrapper.conf should be there in the first place then.

Don't think so. I am running James in a different container which is running as a NT service using Wrapper.exe and the exe and wrapper.conf are located in the same directory (bin/nt).
