That is how it was provided by the Avalon Team. But I also checked the official distribution from (http://wrapper.tanukisoftware.org/), and they also keep them separate in bin/ and conf/. The difference may be that the official distribution includes a batch file that automatically calls the wrapper with the location of the configuration file. You should probably do is download the latest version of the Java Wrapper from the distribution site, and use it. The current version is 3.0.5, and we're providing version 2.2.8.
