I already did it. My message was destinated to the list and I simply

Use db based stores. It is easy to configure and should solve your
issue. In JAMES Server 2.3 we bundle derby that is an embedded data base.

Otherwise if you move to NTFS file system you won't have the 65000 file
limit (NTFS supports 4 billion files per folder IIRC). Btw I suggest to
use databases. I would probably use an external mysql or postgresql so
to be able to do direct db administration, but this is a matter of
preference.
