I think the USGA had issues with folks that were aligning the spine to deliberately influence the flight of the ball. Some believe that you can force the head to stay open or to close earlier by tweaking the location of the spine. The intent of the process is not to alter the shape of the shot like that, but to compensate for less than perfectly symmetrical assembly of the shaft and provide shaft to shaft consistency.
I think that the "you can spine just don't call it spining or even mention it" was from a bunch of lawsuits that Dick Weiss brought about right after he patented the SST Pure technology, and really had nothing to do with the USGA. Weiss sued anyone that claimed to be spining but hadn't licensed the SST Pure technology from him.
