Could you do the following?

Run Shotwell from the command prompt like this:

$ SHOTWELL_LOG=1 shotwell

Attempt to delete a photo as you've mentioned, telling Shotwell to move it
into the desktop trash.

Exit Shotwell and verify the file is still on disk.  Then send me (or attach
to this ticket: http://trac.yorba.org/ticket/2624) this file:

~/.cache/shotwell/shotwell.log
