Jafar, Upon closer inspection, it seems that you have the correct command syntax. Sorry for the confusion. You wrote it the wrong way once and the right way once in your message.
I'm still having trouble replicating your error, though. Have you copied the eig2dos file to $HOME/usr/bin or some other directory that is within the scope of your $PATH environment variable (in .bashrc or .profile in your home directory)? If you do this, you don't need to use "./" to run the executable and you don't need to have the executable in the same directory as your data. I am curious, from what version of siesta did you build the eig2dos utility? Did you use the same fortran compiler that you used to build siesta? Are you sure that you're using the correct spelling and case of the filenames?
