This was a problem with some Diamond S3-based cards with VRAM. I don't
remember having heard of it on any other cards, but maybe somebody will.
They added an option to fix it when it occurs. I remember some comment
once where some version of XF86 tried to auto-detect this case and apply
the option automatically when it was needed, but either they failed to
detect it in some cases or the autodetection messed up something else
and they removed it. The option is still listed in the 3.3.2 man page.
Try adding Option "diamond" to the Device section of your XF86Config
file.
There are some other options there as well, but I am fairly certain this
was the option to fix this problem. See the XF86_S3 man page or the file
/usr/X11/lib/X11/doc/README.S3 for more info.
