most people have "herx reactions" when they do something to kill bugs. This makes you temporarily feel worse, and then feel better. And it is proportional to how much bugs you kill at once. So that is why you need to increase doses slowly as you can tolerate. This will ensure you avoid experiences like you had with doxycycline.
So to answer your question, EIS gave me herx reactions followed by net improvement. I improved, improved, improved, until EIS gave me neither herx reactions or improvement for some time. I am not familiar with the generator you have, but I would suggest making around 10PPM EIS. I would not worry about turning blue long term if the resulting EIS is clear. Yes, it would take time anyway.
