Someone else would have to confirm this, but I believe this is a phone setting and not a sipXecs setting.
I had a similar issue with the volume loudness on the Polycom SoundPoint 320. I was able to resolve my issue by tweaking the gains. I'm not sure if you can tweak the call waiting beep using this method or not (or even if you're using Polycom phones), but you may want to take a look.
