Scott - it certainly does matter. It reformats the configuration file and adds new features to sipxconfig for some phones (like polycom). if something is formatted incorrectly (like MWI) that function will not work, and is a VERY good idea to use a 4.x sipxconfig generated polycom config file on polycom 3.1x and up. It's on the wiki to send the profiles to both the server and the devices as part of the upgrade procedure. I'd recommend doing that to at least one phone to see if that solves the problem with that line, then roll the change out to the other phones. post back and let us know how it goes.
