I just set up sip.mycompany.com<http://sip.mycompany.com> as a domain alias in 
sipXecs. I don't have the DNS records registered yet, so I updated my windows 
hosts file on an external machine that has a 3xc softphone installed. If I dial 
sip:[email protected] from this machine, I get my IVR, so this is working 
as expected. However, if I dial sip:[email protected], I get a 
"Destination not found" message from the 3cx softphone.

Given that the IVR number works, you probably have the DNS working adequately.  
One thing to check is whether you mis-spelled the URI in the second call.  ;-)

I would make a (successful) call to the IVR and then a (failed) call to 
myextension, then capture a snapshot that covers both calls.  Comparing the two 
call flows will reveal at what point the second call fails.

BTW, make sure the sofphone does not try to identify itself as a real extension 
of sip.mycompany.com unless it has correct SIP credentials for that extension 
-- if the phone claims to be a legitimate extension, the sipXecs proxy will 
demand to see its credentials.
