You're right, that's a bug. You can fix it as follows: 1. Go into the bundle (in Finder Right-Click or Ctr-Click the bundle, and choose Show Package Contents). 2. Rename the files data.pdf and notes.skim so they have the same file name as the package (apart from the extension).
