I'd say that's a bug of (aquamacs) emacs. When emacs is launched, it  
should properly open the file and at the correct line, no matter  
whether the buffer was already open or not. This is all done by and  
the responsibility of the emacsclient utility. In fact, nothing you  
say here has anything to do with Skim -- apart from the fact that you  
can use a script to force emacs to be launched, to work around some of  
these problems.

As I said in my other reply, this line has nothing whatsoever to do  
with the choice of PDF viewer. It only makes sure that the emacs  
server is started, so Skim (or anyone else) can connect to it for  
*backward search* (i.e. to open the file in Emacs from Skim).

And whether that line is necessary with the newer versions of emacs, I  
do not know. IMO emacs should always start the server when it  
launches, so that line would not be necessary. If backward search  
works for you without that line, it means that it's not necessary.
