I also don't know what the problem is with LyX. Everything seems to  
point though to a problem with LyX, possibly corruption of the pipes  
(seems like a very fragile system to me anyway).

Some remarks about other messages in that thread:
If you use a preset, Skim will be able to find command in the default  
location inside the app bundle. However if you choose Custom from the  
popup you must provide the full path to the command (unless it's in a  
default location like /usr/bin, /usr/local/bin, or in ~/Library/ 
Application Support/Skim or ~/Library/Application Support/Skim/ 
Scripts). The double-quotes around %file should work properly, and are  
necessary if the path to the file may contain spaces. Effectively, the  
command that is send is /usr/bin/sh -c "\"cmd\" args", and special  
shell characters in the file name ( "$`\ ) are explicitly escaped for  
security reasons.
