I don't know what caused the problem, but it is fixed in the current
nightlies of bibdesk.

That also depends on the template file used for the preview in
bibdesk. I'm not sure if the notes are included or not with the
current one.
Even with the first method, as soon as I add a highlight to the PDF
document in Skim, and refresh the Skim Notes window in BD,
everything disappears. The notes are all visible inside Skim.
That's strange. I see every type of note, including highlights. And
from the point of view of the data, there's nothing special about
highlights.
