The target is the main window. The active one is not clear, so if that would be the target, you (and I mean the generic user) would often be surprised and annoyed to see something done to the wrong view. Moreover, you would always have top explicitly make the main view active to do something with it, which is generally annoying. This was one of my main problems with adding the Split PDF feature in the first place (as you can see in the archives of this list). The current behavior is the compromise that made the whole feature acceptable. So it's either this or nothing at all.

Mhh, I thought about it again. From my point of view, the target of an action is not a window but the document. My conception of the main window and the split PDF/snapshot is that they are merely two views of one and the same document. Sure, if I want to do something to the document, I have to do it in one of the views, because these are were the document "materializes". But still, two views are only two materializations of the very same document. I would expect that I could make changes in either of the views and that they would be applied to the document and reflected in the other views. At least this is how other applications with multiple views (e.g. Xcode, Smultron) work. I actually think that having two views with different sets of capabilities is confusing.

Because of the purpose of the split PDF feature, which is mostly for
reviewing a particular section, like the snapshot feature. Also it
typically has a small area, and scrolling conveniently is more
important than selecting for that. Moreover, tools and menu actions
are targeted to the main view, the secondary view should be as simple
as possible without any actions, because you'll get confusing
situations when you don't. Basically, it's part of the compromise of
having the split pdf feature in the first place (you could search for
my arguments against this feature in the first place, which are
related to this).
