I have used Skim from its inception, and never seen this before.   It  
seems to be stuck in some semi-presentation mode, but not exactly.

  The menu bar is invisible unless I move my cursor into the top edge  
of the screen, in which case it appears. It disappears again as soon  
as my cursor leaves the ares.  Side bars are present and visible all  
of the time, but when I move my cursor into the side region, another  
side bars appears, on top of the original, and it is gray instead of  
blue.  It may not be related to the active pdf, either!   When I move  
my cursor, it also disappears.

Since you were so mystified, I tried various things to knock this out,  
e.g., restarting everything.  The behavior persisted.  Then I toggled  
into presentation mode.  Skim then behaved as expected.  When I  
escaped, Skim returned to its normal self!  All is well.    I am  
curious about what was going on, but am also happy to move on.
