Have you tried something with the JAWS options found in the Settings Center
under the nodes Miscellaneous and Caret and Cursor? Perhaps changing these
options for the Skype.jcf configuration file might help, although it is true
that could make the scripts on typical resolutions a bit unusable.

I may have partial info for this one...

I recently had to switch to a Windows 8.1 laptop as well. This is one
of those newer laptops with very high screen resolution: my desktop
area is reported as 1920 by 1080. I am told that the screen resolution
may have as much to do with this as the Windows version, but I don't
have proof of what causes what I am about to explain...

On this machine, I can RouteJAWSToPC, find text, review the screen,
etc.; but when I try to click with a LeftMouseButton command, the
click actually occurs at the wrong place. Further evidence (of quite a
technical nature) indicates that JAWS' idea of what is where on the
screen is inaccurate.

This matters to the Skype scripts when you are trying to manage sound
checkboxes, because the script code has to examine graphic icons to
see which are checkmarks and which are empty spaces. On my machine,
the first item says it is checked, but others say they are not checked
even when they are actually checked.

This does not explain your inability to play sounds by pressing the
Play button on that screen; that button works fine here. It might
explain why you can't seem to check any sounds though.

Unfortunately I don't have a solution to this problem at this point,
and I suspect resolution of this problem will require a change in JAWS
itself; specifically, I suspect JAWS will have to indicate to Windows
that it is "DPI aware" before I can start getting accurate answers as
to where things are on these newer computers.

Luckily, the need for this sort of text and pixel examination is
declining, with the advent of things like UI Automation, a protocol
that allows JAWS and other screen readers to find out about controls
without having to interpret their visual appearance. Still,
applications that don't support such newer protocols will remain with
us for a while.

bit of a problem for me. Any suggestions as to what to look at, change or
do? 

I have repaired JAWS 15.09023 64-bit.
I have run and thus uninstalled and reinstalled the scripts for 6.9 and
later.
