No, it will not trash your boot setup.
In all the time I've done work with the lot, I've never had disk
adminsitration trash my linux boot partitions, nor have any of my
friends.
The signature is a NT thing, Disk administrator needs it to work
properly. However, I've never had it harm my ext2 partitions, nor my
boot chain. I also have friends who use NT4 and linux dual boot with
the same experiences I've had. [ie: no problems].
I usually install LILO in the MBR or against a primary partition
however, not in the head of an extended partition (which is another
trick some people use).
There are known issues with installing LILO into the MBR [basically,
installing any M$ OS will trash LILO when it updates the MBR], which
is why installing it into the bootsector of a primary partition is a
much better idea.
