Well, I did the upgrade to Snow Leopard this morning and it seems to have fixed most of the issues. The same videos that would stutter constantly now run smoothly for the most part.
When time machine is running it cuts out quite a bit but I am going to get a bigger/faster internal drive soon so hopefully that will fix the rest of the issues.
