Ah you're right, hm.. But you know where they are right? Then reversing the process described in http://support.apple.com/kb/HT1751 might help.
Aka move the iTunes folder to your desktop or something, then go to advanced and chose that location for your iTunes media files. It could also have something with your ACL to do seems unlikely. Could you explain your setup to me or verify if I've understood it right? You had your iTunes folder in ~/Music. You also had a Time Machine backup. The computers internal harddrive crashed (or got deleted in some way or another) The Time Machine backup also failed. You have a clone of your entire ~ at another location. You moved your iTunes folder to your current computer back to the original location and replaced everything? In this case I see no issues with this, perhaps ACL (Boot to install disc -> Reset Password Utility -> Press 'Reset') then boot back into OS again and it should work, but this is highly unlikely. Please let me know if I've understood it all correctly.
