I have changed my Apple ID multiple times in the past and never experienced
this; what I haven't done is purchase anything using 2 different IDs, I
simply changed the email address of the existing account. Does this issue
arise only in the latter.

It does appear lacking that Apple doesn't allow you to combine accounts
either merging them by updating one set of purchases to be linked to the new
account or letting you list old accounts below your primary account. In fact
that last point would be really nice for those who have mutiple users each
with their own Mac or iDevice, it would allow the sharing of purchases with
consolidated billing whilat allowing for security through individual
authentication (and potential purchase limits).
