A simple way to test that would be to wipe the phone, restore it then sign into the App Store with your normal appleID (for access to apps) but don't restore a backup from or sign into iCloud, just elect to skip and set up as a nee phone then use the Settings app to sign into the App Store.
Personally I'd say they genius was talking out of their rear USB port, but unfortunately you have to jump through their hoops before they'll replace the phone.
