I do that with my photos (never use videos) and just bypass the still-unusable Photos [it has consistently created multiple duplicates every time I sync, thousands of photos duplicated in a fortnight, and I've never managed to stop it]

The iTunes sync settings only covers syncing photos/videos from the Mac to the iPhone, not importing from the Phone to the Mac. Importing’s all handled in the Photos app.
