We have not yet solved the mystery of this file system corruption, but we may be getting a little closer : some weird stuff could have been done to the partition table while trying to get it to boot with Grub. We took the net5501 offline, removed the CF card and fsck-ed it, got a truckload of errors (despite no more than a few logged error message during the day). We've rebuilt a new FS on a new CF card (same model, though) and restored from backups and rsync'ed copies. So far, so good. No way to know if it will stay thus, need to let the system live and run a few days before checking. We will keep you posted.
