I have used several. The latest was Autodesk's 123D Catch. I follow the photographing instructions using a tripod and a textured background. The problem lies in the reflected images and distorted transparency (refraction) giving the software false information about the 3D scene. Matt Lind also describes this issue better than I am able to verbalize. I have also tried adding dust or powder to my object that I am scanning, which is fine for getting the shape, but then I lose any surface texture maps.
