I am not using the command-line version. I had downloaded the full TPP on windows but when I try to convert the .raw files to .mzXML in the GUI version, it complains of '--mzXML unknown option'. I think whats happening is that ReAdW will work only if you run it in the directory that its located in, but if you try to run it in another directory it doesn't work. However if I try to run it in any directory using the command: 'ReAdW datafile name c', it works, but doesn't generate the mzXML file. I suppose what I want to know is this: When the GUI version runs the command 'ReAdW etc' where does it read the ReAdW file from? In another words, How can I know the path from which the GUI runs ReAdW?
