Hi Jake, Sorry to hear that you ran into a glitch. We're making some changes to the way we integrate ProteoWizard (pwiz) and the TPP. You might want to either revert to a slightly earlier (unstable dev) trunk revision, or switch to the (stable) production 4.2.1 branch.
