Actually I haven't committed any changes around the pwiz build yet (for arcane technical reasons you'll observe it pulling down a lot of pwiz code during svn update, but we're not yet actually using it) - you should be able to build (trunk or branch) if you do the "make distclean all" thing first.
And, as Natalie points out, unless you're customizing then you're just as well off using the installer for windows... In trunk, I've moved those into the actual trunk branch and they should be automatically built for you. However in 4.2.1, you need to also have the corresponding win_lib directory checked out (for example, if you have tpp from 4.2.1 you also need win_lib from 4.2.1). Make sure you've done a "make distclean", as well. Also, just a reminder that you don't need to build the TPP yourself on Windows, unless you're doing your own customizations.
