Samples are different runs or injections stored in the same file, which is rare for DDA but fairly common for SRM. I'm not sure what periods are used for (maybe like segments in Thermo methods?). Cycle and experiment are the main fields. In a DDA run, experiment 1 is usually independent MS and there are one or more dependent MSn experiments triggered from it.
