Just thought I'd mention that if you actually *do* want to convert raw mass spec files (as opposed to search results) you can use msconvert without a full-on Sequest installation. See http://proteowizard.sourceforge.net/download.html along with http://proteowizard.sourceforge.net/docs.html for information on how to obtain the freely available 3rd party tools like Thermo's MSFileReader that enable msconvert to read the vendor native formats for converting to mzML.
The ProteoWizard team has made astonishing progress in getting most of the major mass spec vendors to allow the free use of their (closed source, win32) file reader libraries by pwiz. It's a Big Deal and we owe them all a big round of "thank you"s (and probably a big round of beers as well, next time you see any of them at a conference).
