Are you referring to converting from the proprietary XML export format
produced by their group2xml tool or the actual group file itself?

At the moment we can export results as txt files using ProteinPilot
but to convert it into a pepXML, I am not too sure if anyone's written
a script for it.

PS. Was great to hear Eric's talk at the Lorne Pre-Conference
workshop. Followed his new paper and the step by step installation/
Demo of TPP (http://tools.proteomecenter.org/wiki/index.php?
title=TPP_Demo2009) which runs you through many features of TPP, must
read for all new starters!
