Hi Matt Thanks for the reply, I just want to run ProteinPilot result files through TPP. Ideally if the grouped data (.group) can be exported as pepXML it would be great but as I understand, TPP may not be able to interpret proteins grouped through ProteinPilot. It would be great if we can somehow just export the peptide ID list into pepXML. I am not sure about the proprietary XML you are referring to, how do we get around to exporting this way? I am sorry, this may be silly question, I am still learning!
