He has a point about the usage statement though: it should mention support for mzML. I expect Jesse is frustrated that he duplicated this effort and I understand that, but an aggressive tone doesn't help. On that note however
http://lmgtfy.com/?q=conversion+from+mzml+to+mgf ;)

Second link has this text: "ProteoWizard provides simple /conversion/ functionality
from supported data formats to /mzML/, mzXML, and /MGF"/

I also sent a mail to the host of ms-utils.org to get our tools listed on there
since it was the fourth link.

Easy there thunder. There is a lot of backstory here that you don't
know about so please try to keep a civil tone.

For backwards compatibility reasons, researchers still need
executables with the same name, command line options and expected
output. MzXML2Search (and other TPP tools such as ReAdW) switched to
using proteowizard under the hood so they can support new formats, but
left the aforementioned aspects of the program untouched.

fwiw, MzXML2Search does support mzML input files too.
So let me get this straight: The program is named MzXML2Search, and
when entering the command to see its usage, it says it expects
*.mzXML, and makes NO mention of mzML.........can support mzML.

I think an update to its name and/or documentation would be good.
