Hello,

I'm using ubuntu 10.04 and installed TPP 4.3.1 according to the
installation instructions (http://tools.proteomecenter.org/wiki/
index.php?title=TPP_4.3.1:_Installing_on_Ubuntu_10.04).

The information I found concerning the GUI seemed to cover only
Windows-systems (http://tools.proteomecenter.org/wiki/index.php?
title=TPP:Using_Petunia), so I decided to use the command line when
using TPP.

I ran tandem.exe, as well as Tandem2XML (for converting the tandem
output to pepXML) but encountered problems when trying to read the
pepXML-file. In the end, I basically want to extract only the
hyperscore of PSMs into a separate file (and some other similar
stuff).

1. Can I use the PepXML Viewer using Linux? And naturally, how do I
start it? (Haven't found any documentation)
2. Would it be easier to extract the data I want from pepXML using
XSLT? (In that case, as I'm a beginner with xml, do I need to define a
specific name space in the beginning of the xslt stylesheet?)
