The first troubleshooting step I would perform is to verify that there are msLevel="2" spectra in your mzXML file. You can text search through the file for them. If you do have such spectra, then I would suggest posting the exact call you're trying; perhaps some parameters are set incorrectly. Also please mention if you have successfully converted other files or is this your first attempt with this workflow?
