dear list,

i try to process some inspect results with the tpp 4.4.1 but i am running in
some problems:

first i converted the .out file produced by inspect (current version) to a
pep.xml (using the latest converter from terry :-) ).

/usr/local/apps/inspect/InspectToPepXML.py -i run2.out -o run2.pep.xml -p
inspect2.params -m /IMSB/users/quandtan/html/openBIS/strep_pyo

the converter produced several warnings such as:

WARNING: m/z for scan 9895 not found in spectrum file;
precursor_neutral_mass will not be output

however, a pep.xml was generated.
afterwards, i run xinteract on the produced pep.xml file:

xinteract -Nxinteract.pep.xml -dDECOY_  -OAPdlIw run2.pep.xml

which then produced following error.

running: "/usr/local/apps/tpp/bin/PeptideProphetParser 'xinteract.pep.xml'
DECOY=DECOY_ ACCMASS NONPARAM DECOYPROBS LEAVE PI INSTRWARN"
using Accurate Mass Bins
using pI
Using no error on different instrument types.
Using Decoy Label "DECOY_".
Decoy Probabilities will be reported.
Using non-parametric distributions
 (InsPecT)
WARNING!! The discriminant function for Inspect is not yet complete. It is
presented here to help facilitate trial and discussion. Reliance on this
code for publishable scientific results is not recommended.
adding Accurate Mass mixture distr
adding pI mixture distr
init with InsPecT trypsin
Segmentation fault

command "/usr/local/apps/tpp/bin/PeptideProphetParser 'xinteract.pep.xml'
DECOY=DECOY_ ACCMASS NONPARAM DECOYPROBS LEAVE PI INSTRWARN" exited with
non-zero exit code: 35584
QUIT - the job is incomplete

as i am not quite sure what the error code means respectively how to
overcome the problem, i wanted to kindly ask if one of the experts here
might know the answer.

many thanks in advance!

cheers,
andreas
