Well I don't know if you are using linux or windows but either way...
>From the command line you can run:
xinteract <your options here> -Ncombined *.XML

This should merge all 20 fractions into a single peptideprophet and
proteinprophet file.
Be warned that the file sizes may be too big to view in a web browser.
