Thanks for the response Matt. I should have been more clear. So I went 5600 .wiff --> mzML, via the ABI convertor tool --> .mzXML via the latest version of msconvert after you'd fixed the indexing issue. the mzXML file uploaded through UNITE perfectly without that 'hanging' issue we had prior to the index fix. So I’m at the point where I believe I have an appropriate mzXML file however TPP doesn't like it right now...
So I considered it may be an 'update paths issue'. Although our Q-star ELITE mzXMLs don't really have this problem (going from a unite search to TPP). I believe our update paths utility isn't working because it's looking for Perl in the wrong directory, when I fix this I’ll be able to test it (I don't currently have write permissions to these folders...). Aside from this I’m unsure what the problem might be as database searches seem to work fine which indicates the relevant information is probably in the file right??
