Bo, As Mike says, msconvert is the right way to go for conversions.
I'm sorry to hear that IT won't allow you to install TPP. While I can understand their concern about installing and running a web server -- there are ways to mitigate security risks, such as making sure your firewall is active and blocking all external access to port 80. There is a alternative that I've been working that might work for you. I've written a little web application called TWA (TPP Web Launcher for Amazon) that you could use to run your own computer instance on Amazon's cloud services. It takes care of most of the complexity of maintaining EC2 instances (virtual computers on the cloud) that come with TPP already installed. Unfortunately it does cost money to use (AWS isn't free), but for a single instance it isn't very expensive (large instance @ $.34/hr). The application is at: http://tools.proteomecenter.org/twa and I'm currently working on putting together more detailed documentation and a tutorial on how to use it.
