Ciao Silvia, It seems that the name of your folder (directory) contains spaces and parenthesis: "New Folder (5)". Please avoid using those types of characters in filenames and paths, as it will confuse the TPP (and even though they are valid in Windows). Stick to using letters, numbers, dashes, and the underscore for such names.
As for the mzXML file that is created by T2D: are you able to open and visualize it with Pep3D?
