I note the chymotrypsin specificity is defined as YWFM not before P. I was wondering if this definition comes from SEQUEST or some other origin, since Mascot and OMSSA both have FYWL. The TPP definition can cause problems when using Mascot and OMSSA due to the specificity mismatch. In our TPP based pipeline I've modified TPP to use FYWL so everything is consistent and all works with Mascot/OMSSA/Tandem, but was wondering why YWFM was used?
