Nothing I have tried has allowed me to quantitate using ASAPRatio in
version 4.6 (Win7).  So I switched back to 4.5.2 on Ubuntu 10.10 using the
same data set, database, and parameter files and I get nice quantitation.

Here is the relevant part of the log from 4.5.2.

In TPP 4.6, the two files are not read in at all and it throws an
error saying multiple modifications on n are not allowed and the
analysis stops.


If anyone has successfully used ASAPRatio in TPP 4.6 to quantitate
amine reactive chemical labeling with stable isotopes I would like to
hear how you set up the pipeline to get ASAPRatio to actually work
correctly.
