Nothing I have tried has allowed me to quantitate using ASAPRatio in version 4.6 (Win7). So I switched back to 4.5.2 on Ubuntu 10.10 using the same data set, database, and parameter files and I get nice quantitation.
Here is the relevant part of the log from 4.5.2. running: "/usr/local/apps/tpp/bin/ASAPRatioPeptideParser 'HL-interact.pep.xml.gz' -lnK -b -F -C -r0.5 -S" K 170.142 176.18 n 43.0548 49.0924 static heavy label for file /usr/local/apps/tpp/data/projects/S_Aorta/qc/H-120827_S-Aorta_GuanidineExtract-RABA-QC01.mzXML static light label for file /usr/local/apps/tpp/data/projects/S_Aorta/qc/L-120827_S-Aorta_GuanidineExtract-RABA-QC01.mzXML command completed in 20 sec In TPP 4.6, the two files are not read in at all and it throws an error saying multiple modifications on n are not allowed and the analysis stops. If anyone has successfully used ASAPRatio in TPP 4.6 to quantitate amine reactive chemical labeling with stable isotopes I would like to hear how you set up the pipeline to get ASAPRatio to actually work correctly.
