I have a similar issue.

I am using Mascot2XML(TPP v4.6 OCCUPY rev 1, Build 201210091703 (linux)) on 
ubuntu 12.04 with dat files from Mascot v2.3


Unknown file type. No file 
loaded.                                                                         
                                    

 warning: cannot open "" for reading scan 
numbers.
