I use ASAPRatio and am trying to extract the number of unique peptides used
for quantitation. I have to do this manually at the moment. That data is
one of the requirements when publishing proteomics quantitation data. This
value is different from the unique peptides reported in the
interact.prot.shtml view, which I believe is the number of uniques assigned
to that protein hit. However, when looking at the peptides actually used
in the quantitation they are a subset of those assigned to the protein ID.

So is there a way to get at the number of unique peptides assigned to a
protein that were also used in the quantitation?

Thanks in advance,

Brian
