Hi lqd, I am not currently familiar with the state of converting Waters
.raw/ data with the msconvert bundled with TPP 4.5, but I am forwarding to
the spctools-discuss list where someone will more likely know the answer.
Maybe an additional download of libraries from Waters is needed. However, I
would like to suggest you download and install TPP 4.6.1 instead:

4.6.2 will be released very soon, as well. Version 4.5 was released exactly
a year ago, so a newer version is recommended.

    I need to convert my Waters LCMS data (format as data in .RAW
directory).

    I download Trans-Proteomic Pipeline v4_5 and setup it in my PC. But it
does not work at all.

    I tried log in as guest or log in using my own ID, I tried convert from
.RAW to mzXML or to mzML, but all failed. Nothing was output.

    The output content is the following:

   - Output Files


   - c:/Inetpub/wwwroot/ISB/data/Female6_pos.mzML (*file not found:* not
      created or deleted?)
      - c:/Inetpub/wwwroot/ISB/data/Female7_neg.mzML (*file not found:* not
      created or deleted?)
